I have an option to buy either one of the two bikes mentioned in the subject heading. I know the Z1 is much more powerful, but if you had
to choose one or the other (they're in similar condition and the Z1 is $400 cheaper), which would you choose as a more comfortable, enjoyable bike?
How about value?

It depends on your riding experience. a Z1 is NOT a beginners bike! as for the 400ss It is lighter and easier to ride. they both are collectable. check feebay

Altough the Honda is a sweet bike, I'd go for the Z, it is not that difficult to ride, first learn the ropes on something light, beware for the weight, and do not use it's potential at once.
